I found that Nautilus (from 47 or so?) need xdg-user-dirs-gtk to set sidebar user dir bookmarks properly. Here're the comparation reults before (the first image) and after (the second image) installing xdg-user-dirs-gtk.

I think perhaps after more investigations we can replace old xdg-user-dirs suggestion to xdg-user-dirs-gtk.

Also I found the upsteram related commit.
